If your breather is clogged it can build pressure and force oil past guides and yes valve guides can make oil come out the exhaust especially exhaust guides because the oil from them does not go through the combustion cycle when you had the manifold off was the oil running off the valve stems or coming out around the valve. If the breather is connected to the inlet manifold as is commonly the case with diesels then the oil is drawn back in to the combustion chamber and most of it burns off. Some survives and is blown out of the exhaust which will be emitting a huge amount of blue smoke. Far more than the blue haze from a worn engine.
If you are seeing oil leaking from the exhaust manifold bolts you may have a pretty bad leak. I would look at the oil cooler housing seal against the block and your high pressure oil pump cover seal. Also your IPR valve seal possibly.

Oil stem valve seals are nylon seals that fit over the valve stems and sit on top of the valve guides.
The seal to designed to fit tightly around the valve stem and prevents oil escaping into the exhaust manifold. Trouble is as the seals age they become hard oil then sneaks past the seal where on the exhaust side it escapes directly into the exhaust manifold. Your seals may not be.

Try backing off all the injector lines and retighten to factory spec check the manual for correct procedure. Some engines are fussy and must be done in stages or they wont seal properly.
I got oil getting into the exhaust. I pulled the manifold back to see where it was coming from and all the ports were wet. It will smoke when you fire it up for a minute then the oil burns off.
